Wrinklers can be clicked every 3 seconds without destroying them, so either wait three seconds after clicking the wrinkler every time or keep clicking two wrinklers. The achievement should pop up in-game after the 50th click on one wrinkler, but the Steam achievement may pop up late (up to ~5m).
