Important Note: You must visit a workbench after collecting the upgrades for them to count toward the achievement.
Each weapon in the game has 3 upgrades, one of which is unlocked in the store after you find the weapon. There isn't a clear way to track progress other than to look at the weapon upgrade trees at a workbench. If you see tree nodes missing, you still need to collect upgrades for that weapon.
You need to earn the Maximum Override Security Clearance for some of the upgrades:
